Coloring and size mainly, as well as the area where I see them. I always see Marsha around a certain area between two of my classes for example. The shape/size of their tail is pretty telling too, if you know what to look for.

Georgina, for example, has a very reddish streak on her back and in her tail and also has a lot more white in it than most squirrels do and Lester actually just has a stub of a tail (yes, I am sure he is a squirrel)

Mmk. I usually wait until I see one more than once to name it :P

 

Oh and Turin... I mentioned that I name squirrels somewhere on here today... Was it this thread Leelou?
